with it being 3 18650s would that mean you would need a 4 bay charger since when you use more then one battery in a device they become a pair or in this case a threesome so use them together and charge them together, or is that just the case with mechanical mods and and not regulated ones

Depends how they are wired, if it`s three in parallel they should be fine They will discharge at the same rate due to the parallel configuration. The three of them will have an equal voltage as they discharge. Certainly I would keep them in threes for using but you can charge them how you like, even one at a time. They should age at the same rate.
