There's two things here. The first is that liquid does darken over time, especially when exposed to light. If you bought a new bottle of the RY4 today you'd find it looked lighter in the bottle than your current bottle. The second is that you may have burned some of the juice on the wicks if you've let them go dry. Always keep the wicks wet and you'll avoid this. Next time your clearo gets near empty give it a wash in warm water.

Which "Tanker" are you using Chris? Liquids caramelise on the coil & wick and after some time this will colour the liquid in the tank, it happens on whatever you use, it's just that you can see the liquid in a Tank. Dependant on the tank you can rinse them out, I do with Visions/Stardust/CE4 after about 5 - 6 refills but it's harder to clean a Dual Coil Carto tank because of the wadding in the cartomiser, but it is possible.

The sore throat could just be a transitional thing with stopping smoking. You could try some liquid that is higher in VG than PG. PG can be quite drying on the throat. also make sure you drink enough water. If I know I'm going to chain vape I tend to choose a liquid with a slightly lower nic content. During the day when working and I can only have a couple of vapes at a time I tend to use 18 - 20 strength then in the evenings drop down to around 15 or lower. Most vendors will mix to a strength that you ask for and some will change the ratio of VG/PG for you as well
